Comparison of Slash/Femslash/Het
Many fans noticed the large percentage of slash ships, although there were also fans who were surprised at how newer femslash ships had also made the top 100. One fan noted that fanfiction tends to have more M/M than F/F, even popular ships:
Not surprised to see CaitVi as one of the top f/f ships. It does feel like f/f ships, even canon ones, struggle to gain ground in the fic scene, so when they actually do it's very noticeable. I wonder if a lot of passionate f/f content creators are more into creating or commissioning fanart than with being involved in fanfic, since I always see a ton of fanart even where the f/f ships aren't that popular.

Controversies
The Fail-Fandomanon thread made to discuss the post had many detractors, with three main issues being the data collection method, the racial/gender categorization, and more generally, a distaste for creating stats lists like these entirely.
Character Race:
I will always think their race categories are weird. Why is Dorcas Meadowes, a Harry Potter character who is nothing but a name on the page, categorized as black? Just based on headcanon? Because then they'd have to change a lot of other HP characters too. It's so arbitrary. Then you have nonhuman characters like Marceline or Alastor who are stated to be black when they were human but they're not categorized as such on these lists.

Regarding Dr. Ratio being labeled as racially ambiguous:
How can you say Aventurine is Roma but Ratio is ambiguous? If we're counting the real world inspiration for Aven's ethnicity, then why does real inspiration not count for Ratio? They're willing to say Neuvillete, a dragon, is definitely white based on... French name and pale skin, I guess, but Ratio is ambiguous?

Methodology:
Some fans were able to show that Destiel would have made it into the top 10 of this list if the number of fics for each ship had been collected in a different manner:
Has centreoftheselights learned the error of their ways and tried to actually collect their data properly this year so as to not misrepresent the popularity of every fandom on AO3? Nope! They’re doing everything exactly the same, and as expected, the counts are WAY off (Castiel/Dean didn’t even make it on the list this year despite having 6000 new works in 2024, which should’ve put it in the Top 10).

Other fans argued that simply comparing the numbers of publicly available fics in each tag at two different points in time does not show whether new works were created or not, because if a fic was Archive-locked at some point of the year, it will counteract a new fic being written.
If it's supposed to be showcasing what was most popular in the last year, then honestly it seems bizarre to count privated fics as a negative.
Even if you only count publically available fics posted last year, Destiel got like 5000?
If your current methodology excludes a ship this big from the list then it's not a very good methodology for what you're claiming.
What you're actually measuring is the net size of the tag per year.

Another comment regarding disparity between (actual) new works and the comparison method used by centrumlumina:
Star Wars is old and big, hence more deletions and privatizations of fics, and will be miscounted more drastically with OPs method (snapshotting on Jan1st and Dec31st and calculating the difference in fics). Looking at Star Wars (All Media), there were 33k fics posted last year. Both Reylo and Obikin had around 1.6k. That should be Top 100.
