In Star Wars canon, Order 66 was a top-secret command that clone soldiers obeyed without question, because it was programmed into their control chips. Order 66 declared the Jedi as traitors to the Republic, and subject to summary execution. Thousands of Jedi died when the clone troops they commanded turned on them, leading to the near extinction of the Jedi Order. This incident also led to the founding of the Empire.
In fanfiction, works featuring Order 66 are very often canon divergent. In many of these Order 66 fails, while other works are No Order 66 AUs.
There are also fics set Post Order 66, and these works are predominantly dark and angst driven.
